I could only think of two people that knock on the door when entering a house in video games: The main character in Animal Crossing and the main character in some of the Harvest Moon games, but no more. Any others people remember?

Pokey's knock on the door in the beginning of Earthbound freaks me out, man.

Luigi has a knock feature in Luigi's Mansion if you want to consider that.
Radiata Stories has the main character Jack knocking during cutscenes.
Bioshock 1 has you use a wrench to knock on a door if that counts.

Dark Cloud: The main character's "best friend" knocks, though she does come in afterwards so this may or may not count.

Also, in Borderlands 2's main town, there are crazy people who yell and knock on people's doors trying to get in.

Solid Snake. He knocks on everything. EVERY SINGLE THING.

Don't people knock on doors in Silent Hill 4? I mean, the guy is stuck in a room a lot, I'm sure SOMEONE knocks.
Oh, and in Clock Tower on playstation. When the blonde lady is sleeping at the office.
There are probably tons more examples, it's just something that is taken for granted when it happens.

I am pretty sure Sims knock on doors. But then again they have to.

There is a moment in Final Fantasy VII when your character (Cloud must not be in your group) gets scold by Priscilla in Lower Junon for not knocking the door.
