It's the stuff place in the anime to fill up the space the manga does not cover. Exmple: The bount arc in bleach was never apart of the manga and was made so the manga could make more chapters to make into anime episodes. Some animes skip filler and make up the story along the way when they run out of material. Full Metal Alchemist did this before the reboot.
Out of all the words I have seen misused, filler tends to be one that I see on many anime forums.

If you want to know what a filler is, try out the TVTropes page as it explains it better than me. FMA did not have filler (minus the one Armstrong episode with his sister which was hilarious) because all of the events after the deviation from the original manga still contributed heavily to the plot and the theme that the show itself was trying to set up and get across.
I actually like FMA because it made it's own story so well. Most Animes ether stop to have the story pick up in the manga, or make up really bad stories to have the story continue. I will say that at some points the story does not make since but I would like for you to tell me one series that does not have bad points every once in a wile.
I stopped watching Bleach cause the fillers became stupid, like that princess filler I did not care about. I'm not sure why I stopped watching FMA:B. Need to pick that up. Is it Good? I can't remember.
