In my personal opinion what's truly "sexist" are the real life people rather than the games themselves. Yes, as a female I'm not always happy with what I encounter when I play games, but what's so much worse is the marketing that seems to go out of its way to exclude women. Nintendo was especially bad with putting women in rather confusing commercials that had them playing a game and yet proudly saying "I am not a gamer". One even involved a women needing help with a simple puzzle in a Layton game from her boyfriend.
Another big reason you don't see lady main characters is because I've noticed dudes make such a big deal out of it. One even made a big deal about playing as the girl in Persona 3 PSP, while I was just sitting there shaking my head since I had no issues playing as a boy in the initial release.
