I liked what Mortal Kombat did, where even though you unlocked everyone from the start, story mode had you play as everybody, so it gave you a chance to get used to every character and find who you were best with. I wanted to be good with Sub-Zero, but found out I was best with Smoke and Jade. These things happen.

Skullgirls also has a pretty good system. All characters are already unocked in the versus mode but to get some of them for the story mode, you'll have to beat other characters' stories first.
