For a lot of people, having fond memories of a game can utterly change how you think of it. I can freely admit that Pokemon Stadium 2 isn't that good of a game. Battling alone gets stale pretty quickly, the mini-games are a cute distraction at best, and without a Gen 1/2 game, the game is balls hard. I will also admit that Pokemon Stadium 2 is one of my absolute favorite N64 games, simply due to how many fond memories I have playing the game when I was younger. Egg Emergency was a huge time sink, and having 4-player battles with my siblings was a lot of fun. My sister and I still get a kick out of playing it today, but not as much as I used to.
For many, there favorite in a series is the one they played first, simply due to the fact that they have nostalgia tied to that game, whether or not it has objective problems. I don't think anyone who is nostalgic over any game is trying to say it's objectively the best in the series, or even that it's good game, but that they simply believe this game to be the best. Are they saying that for the "right" reasons? That's your call.
(On a funny note, the Zelda game I did play when I was 12, A Link to the Past, I find to be overrated. My favorite Zelda game (Majora's Mask) I hated when I was younger, and only later gained an appreciation for.)
