In Link's case, he appeared in the GameCube port of Soul Calibur II, as a guest character for the platform. Some of Link's attacks in the game, such as his Boomerang, Spin Attack and Bombs, came directly from the Smash games.
Snake appeared in the Japan-only DreamMix TV World Fighters as a playable character.
Sonic appeared as a playable character in Sonic the Fighters (Sonic Championship in the USA) and Sonic Battle, which makes him the first character to have appeared in a fighting game of his series, which was then coupled by Mega Man.
Mega Man appeared in the Marvel vs. Capcom series as well as Mega Man - The Power Battle and its sequel Mega Man 2 - The Power Fighters, making him the second character in a fighting game of his series (the first being Sonic).
Donkey Kong appeared in Punch-Out!! for Wii as a secret opponent.

The pages that once displayed a list of those that have had fighting game appearances outside Smash Bros. are now gone. Either way I personally think the submission about this might be worth updating sometime, adding in these names as to whose been in a fighting game outside Smash Bros.:
*Ryu in the Street Fighter franchise of course.
*Cloud in Dissidia Final Fantasy NT.
*Pokemon in Pokken Tournament.
*Kirby in Kirby Fighters
*Simon and Richter in Castlevania Judgment.
*Inkling in Splatoon of course.
