These are a number of refrences to other games I found in Strong Bad's Cool Game for Attractive People Episode 5: "8-Bit is Enough" (Even know some of them are pretty obvious.)
The song that plays when Strong Bad's house is haunted by the historical ghosts sounds extremly similar to the Ghost House theme for Super Mario World.
Strong Bad:

Homestar, who appears as a purposly annoying pop-up add like partner throughout the episode will at one point exclame: "Hey! Listen!" Of course, refrencing Navi from Ocarina of Time.
The final level of the game is a clear refrence to Wolfenstien 3D.

The HUD of the game is used and the "Get Sblounskched!" loading screen is also a refrence to the "Get Psyched!" Loading screen used in Wolfenstein.
The Boss is even a german spewing King of Town with two machine guns refrencing the battle with robo-hitler in Wolfenstien.
