Maybe I'm just being biased because my first console was a Gamecube, but out of all of the gaming controllers I have played with, the Gamecube controller is definitely the most comfortable. Dualshock controllers are a close 2nd.

Gamecube controllers were not comfortable to use for me. The N64 controller was a better fit and that thing looked like a ninja sai backwards when using it.
Don't know why people complained about the Dualshock controllers, they worked fine to me. My only gripe was always with the tops of the analog sticks, they were not designed for continuous use with human thumbs cause it situations where you needed really tight maneuvering and use of those sticks, your hands sweat and they are not conducive for to sweaty hands.

Oh, I thought the gamecube controllers were alright. They were too small though.
Dualshock controllers were great too, but its kind of tiny as well, not as bad though.
360 controllers are good, and I really like my logitech pc controller.

The Xbox360 controller is uncomfortable for me. When using a Playstation controller I can put my index finger on L1/R1 and my middle finger on L2/R2 at the same time while playing. But with the 360 controller I can only use my index fingers on top while my middle fingers go under the controller.

Any Xbox controller I've tried. I kind of adjusted to the 360's controller after playing enough games on the system, but going back to my Sony controllers always felt better.

Never played a Gamecube so I couldn't tell ya. But, i'd assume it would be equally uncomfortable.

Personally, I like the 360 controller and bought a mini controller for my daughters. The pink and real tree camo was a plus for them.
Least favorite is the Gameboy Advance Micro. The entire thing was too small and caused me to look like I had carpal tunnel while playing it.

Having bigger hands still wouldn't make the stick layout feel right to me. Though, yes, you are right, I have tiny girl hands. Perfect for a Dreamcast controller though :P

I would have to say the 3DS. I can't play games like Mario Kart and Super Mario Land without my hands hurting.

You should try the Circle Pad Pro :P It makes the system soooo much more comfortable to hold. Bulkier, sure, but it's a price you have to pay. Always a plus if the game you're playing supports two analog sticks.
