Zelda Collectors Edition: Re-written Intros/Dual Cases
#1
Among the changes made to the games on the Zelda Collector's Edition (Like appropriate HUD changes) the two most evident changes are the re-writing of the intro's for both Zelda 1 and Zelda 2.
Both games had their intro blurbs re-written from the horrible Engrish, to regular sounding English. Although this was made in 2003, later releases (Such as the Wii VC and 3DS VC) used the original NES version. The only other games to use these re-writes were the GBA releases under the "NES Classics" label.

Another interesting fact about Zelda Collector's Edition are some of it's regional differences. In America, the menu music was the music used on the Ocarina of Time/Master Quest bundle menu. In Japan, an original techo-ish remix is used for the menu.

In America the game came in a standard 1 disc case, however the Japanese version uses a 2-disc case, however it only uses one disc, like the American version (as seen in the menu video). It is assumed they used this case because of the size of the manual in Japan.

The Japanese version of the game could be gotten through Club Nintendo for 500 coins (or 150 if you registered Four Swords Adventures and a Gamecube). In America it cold be gotten with the 99$ Plantium 2003 Gamecube, by sumbitting a proof of purchase on select games, or a by buying a one year subscription to Nintendo Power. This would explain why the Japanese boxart has a Club Nintendo logo, but the American version does not.
